I would like to know if I can install 1.04 before the end of my current PBEM ? will the game work the same ? (i suppose that both players should install it...)

You should not have any problems at all. Each build is always backwards compatible with all previous saved games, scenarios, and pbems. If it wasn't we would would say so in a very obvious way.
