For example, the attacker and defender meet and engage in battle. The attacker has 10 units and the defender has 8 units. Rather than allowing the computer to resolve the combat and assign losses to the units, the "manual input option" would simply allow the players to determine the results of the battle (for example, the attacker loses 6 units, and the defender loses 4 units.) These losses are then entered into the game by the player, and the computer game continues on as before. The only difference is that the battle results were entered manually as opposed to being resolved by whatever method the computer normally uses to resolve battles. That's all that is required. There is no need to try and integrate the out of game mechanics. Just a simple way of dictating the results of a battle and entering the battle data into the computer.
