What is the best option here? These things can be brutal to slow unloading amphibious assault ships.

Do you need to port attack to target them?

I am playing Japanese in May 1942, and it seems like the days of Sake and roses are over now the amphibious bonus is gone.

Port attacks, Bombardment TFs and heavy combat ships in Amphibious TF.

Shore-battery suppression will be a problem. In my PBEM I attacked Port Moresby in Apr-May '42 and lost nearly 50 APs, AKs (troop conversion), a few AKs (cargo) and an LSD to shore batteries. I had 7 BBs and 6 CAs running multiple bombardment missions, KB attacked twice to little effect, and Bettys from Rabaul kept up a nearly continuous "Rain of Steel." My Most Worthy Opponent obviously reinforced and dug in, but at no time could I reduce the count of CD guns firing below 200. I went to great lengths to suppress those shore batteries, but had little effect; I lost 1-2 transports from each TF every turn, while my escorts remained relatively untouched. The 6" CD guns only dented my CAs and CLs while each transport could only absorb one or two hits. (I am happy to report that those 6" CD guns are now being converted into 18" AP and HE ammunition.)

I have no certain solution to this problem, but for my next amphibious invasion, I will:
1) divide my assault force over a much larger number of transports (expediting the off-load),
2) combine all assault forces into one TF (reduced opportunity for CD guns to fire each turn), &
3) test the utility of 18" ammunition.

This may help, then again...

If not, I'll call for some reinforcements.

I'd add:

Having your invasion tf fully unload in one turn is imperative.
Have a good land rated invasion tf commander
Put some of the Fusos/Hyugas in the invasion tf to absorb some of the punishment and provide continuing fire support
What did you set your unloading distance at?
Make sure all lcus are fully prepped as you're outside of the invasion bonus

If you put warships of cruiser size and larger in with the amphibious ships, the shore batteries fire at the warships and they in turn suppress the gunfire.

Yep, unlike WITP you can now put old BBs in your invasion TF. You do not supress shore guns with bombardment runs but by counterbattery from major ships in the amphibious TF. Get your troops ashore then use a bombardment run pre-combat to disrupt the enemy before attacking.

And you can set Bombardment TF BB floatplanes to Recon before, because then they act as spotters for you ships and increase gunfire accuracy.

Here's an important safety tip, however. If there might be enemy SCTFs about, don't put all of your ships in the amphibious TF. They will fire off most of their ammo, and then when the bad guys show up, won't have anything to fire back with. Even BBs against a far inferior force aren't very useful when all they have is spitballs. Better to keep some of your surface ships in a different covering SCTF.

True that, you'd usually need Bombardment TF, Amphibious TF, (maybe another as floating reserve), Air Combat TF to cover your forces and Surface Combat TF to stop enemy surface raiders to sneak in. Often as Allies in later war, you also have CVE TF and Transport TF (supplies).

The KATORI CL class is an excellent choice to mix in invasion TFs, because it's big enough to spar with the Shore Batteries, but if you lose it, no big deal, because they aren't much good for anything else.

For the ALLIES, any old CL (Dutch, RN C&Ds,Omahas, etc) will do
