What can I do about it? They seem to have no bases or leaders (according to intelligence), they have no information to sell and I'm dumping monitoring stations all around the galaxy trying to track them down with no luck.

I haven't captured any bases. Not sure about the AI.

All I know is that when I originally scouted out the entire galaxy, there were pirate bases everywhere (largest galaxy settings, so probably 15-20 of them) but when I decided to go hunt them down there were only about 4 left. I blew them up and now there seems to be no more.

That does not mean they are gone by a long shot. In fact it is likely they moved or relocated. Use a few spies to steal thier territory and operations maps and they will magically reappear if you are successful.

Pirates LOVE independent colonies with 'hidden bases and fortresses'. You cant see them until you occupy that planet!

Hunt them down and kill them all!!!!

Hmm. The reason I ask is because I and others have noted that capturing a pirate's "home" base(the one where their leader is station), can lead to odd behavior where you own the base, but the leader is still there. In my experience, this leads to pirate factions that never get cleared out when they lose the rest of their materiel. Scrapping the base appears to remove the leader and allows the faction to expire.

Considering that all other character types(spies, scientists, ship captains) appear to be cleared out on a successful capture, it seems to me like the lingering pirate leader is a simple cleanup oversight of some sort.

Personally, I think that's the most likely culprit for what's happening in your game as I've not see the behavior you're describing in my own absent a pirate leader living on a captured base. Then again, that doesn't mean it isn't a unique bug in yours.
