I mean penalties for simply being bigger than your neighbors, invading Independent colonies, and having rare luxury resources, which the galaxy instantly is aware of, somehow, seems a bit ridiculous. Additionally, why arent there any intrinsic scaling bonuses to counter these? For instant an incremental bonus for peaceful behavior. I guess I just feel that another race should only become angry/furious with you if youre actively instigating those feelings. I think there's not much you can do about diplomacy. Not sure about this, though, I didn't look into modding this area.
