Playing as Axis, Japan declare war at Indochina (Vietnam) early 1940, get huge penalty by USA mobility, country is 100% on Allied side, but I can not step into any area of Indochina with my Japanese Troops.
Is this a known bug?

Check again if the declaration of war against Indochina was not done by Germany instead of Japan. It would show 100% Indochinese mobilization anyway.

yeah thats the reason, but I thought Germany and Japan are Brothers in arms.

Now I got an additional diplo malus on Russia.

allso they surrendered without having 1 unit in their capital, should not France have a lvl 1 corps there maybe?

Garrison maybe but certainly no Corp

Not every Major will always automatically be at war with the same enemy, this is so that for example, the USSR can be at war with Germany but not Japan.
