Hi there,
I'm in a game that has made it to 10/42 so far (I'm Japan), and both myself and my opponent have noticed something similiar. Some of our subs have lost forward torpedo tubes while in combat, and I can't seem to get them to repair.

I have 4 in port, sys damage is now down to 1, but the forward tubes remain broken. They are in lvl10 ports, with AR, repair yards, and Naval HQs, so I don't think there is much more I can do to repair them.
Subs that have come in with 70 sys damage, have been repaired and returned to duty, while these continue to sit at 1 sys..

All other missing system damage (turrets and AA guns blown off of surface ships) seem to get replaced long before the sys damage is reduced, so they aren't normally a bottleneck as with the subs..

My opponent says he has something similiar going on with 1 of his subs as well...
Anybody experienced this problem, and/or have a solution to kick start the repair process?

Yup, it's a known bug.

Right - 'tis a display glitch.

You can check to see if the tubes actually are repaired or not by looking at the weapons loadout - if all the torps are there (compared to normal loadout) after being reloaded at a sufficiently large base - then the tubes are fixed.
