If your ships are unloading after loading, I suspect you haven't set a destination for them. Try setting the destination before they complete the load and see if that helps. Additionally you are also notified when new ships arrive in theater. This was added in one of the patches. System damage is slower and very slow on capital ships. Its a judgement call but you might consider sending any non essential capital ship thats over say 25-30 sys dmg back to Pearl/Tokyo.
