You have some kind of missmatch between the scenario file, pwhexe.dat and map art. In a simple way you can look Scenario files: Where bases, ships etc are. Map data (phexe.dat): Terrain in hexes and hexside types. Also affects where on the map you can click. Map art (.bmp files): No ingame effect, only changes how things look. The first order of business is to use the correct scenario for a given pwhexe.dat file. Usually this means standard/stock (e.g. the normal WitP:AE scenarios, unmodified pwhexe.dat) or "extended" (many different custom scenarios such as the DBB B and C versions as found on https://sites.google.com/site/dababeswitpae/home ). The map art you can figure out afterwards.
