Once you load the ground unit onto the transport, just move the transport. The ground unit will move along with it -- it doesn't have any choice. By the sequence of play, the order of operations is 1) Load a ground unit in port onto a transport in that port; 2) Move transports (and other naval units) If a loaded transport moves into a port, its cargo off loads. If an unloaded transport moves through a port containing a ground unit, it can pick up the ground unit; (this will involve left-clicking); 3) If an unloaded transport moves into a sea area and stops, it can pick up a ground unit from a legal coastal hex; 4) If a loaded transport is in a sea area in the unload step it can unload the unit into a legal coastal hex; 5) If a loaded transport is at sea during the invasion step and can make an amphibious invasion, it may do so. I was surprised to not find a detailed description of loading units in the manuals, since it is not intuitive. I think you are expected to use the interactive tutorial, naval movement to figure out how to do this. Maybe it was so non-intuitive, the author gave up of explaining it in a written form, and just wanted you to do the tutorial? I know I did most of the tutorials, but the naval movement one is the only one I really remember getting information from.
