A Few Answers...
#1 The remainder that couldn't load onto the AFV are removed from play for the rest of that battle.
#2 There is no "best structure". SPWAW is too large and diverse--from night battles in the jungle to sweeping vistas on the frozen steppe, and everything in between. However, combined arms forces tend to be as effective in the game as they were in real life. Also, force composition depends on your playing style. It's a matter of discovering what works best for you.
#3 The way that works best for me is to keep my formations together as much as possible. I have friends who use clipboards and notepads to write little memos to themselves during play to help keep things sorted out.
#4 The only way I'm aware of is to know beforehand how much movement the unit started with. SPWAW does not give a movement report (like 3 of 9 movement points remaining). But I've never found a real need for something like that. By using the "movement radius" feature of the game, I get all the movement information I need during play.
