I used it some at first with WITP against the AI. So, this is form long ago and there might be more info from someone else. Somewhere on either the port display (showing a list of the ships there) or on an individual ship's display you can specific that a given ship is to be used by the Auto-Convoy system. You can also create a TF and set it to "Computer" controlled. At that point, is it part of the Auto-Convoy system or simply an individual convoy controlled by the computer? On reflection, I realize that I don't know for sure. I just don't ever use those two options. I do use CS convoys and they work quite well.
